I know you shouldn't overcharge your phone and you shouldn't leave your phone charging all night which can shorten your batteries lifetime. When you see the phone say the charge is complete you take it off from charging. The question is when should you charge your phone at 1 bar or when its empty?

I would say charge it when you can, Draining a battery to empty all the time will put a lot of stress on the battery, shortening them. Also, I believe that there are ICs in most phones that will shut of from charging when they are fulled and just run off the electricity via the adapter

What I do with my phone is just charge it every night and then in the morning unplug it. I don't turn my phone off when I charge it and I don't really see a difference. One thing that should not matter is when you take it off the charger because it will stop charging when it is done. So it will not over charge the battery.

Just charge it whenever you want. If you notice your battery not lasting as long is it should, then completely drain it, shut it off (Probably will by itself), and charge it until it's 100% charged. You shouldn't have to do this too often.
And overcharging isn't really a problem, as most phones don't keep charging (As Kevin said). I charge my phone almost every night, and it still works wonderfully.
